If we could exclude specified (Non XSitePro) subdirectories, such as /forum in the step prior to running the clean up wizard therefore excluding like 3000 files that are meant to be there, it would be brilliant and in my case make the tool 100 times faster

Perhaps a checkbox something like [ ] exclude non standard subdirectories prior to running the wizard would do it though better if you could select or provide a list of exclusions
